Hi Brian, The HDF library is developed by The HDF Group, not Unidata. As far as I know, they have no plans to make a pure-Java implementations; only language bindings to the C library. We certainly don't have the resources to do that ourselves at Unidata either (the C lib is like 300,000 lines of code). There is Nujan [1], which claims to write HDF5 in pure Java. I have never used it though.
