Two possible methods:

1) Stop and restart the TDS web application. How this is done depends on the 
type of web app server you are using. With Tomcat, you can use the manager app.

2) If you have "Remote Management" configured, you can go to the TDS admin page

http://your.server/thredds/admin/debug

and click on the "Reinitialize" link. This will reload all your configuration 
catalogs.
