Hello Frank, The `--with-hdf5` flag has been deprecated, as you suspect. The link you provided is for old documentation that should be excluded from search results, but we've had to take a 'whack-a-mole' approach to removing these from being indexed. The proper url for documentation is: http://www.unidata.ucar.edu/software/netcdf/docs. As to your question; when you are running configure, are you specifing `CC=mpicc`? If not, then netCDF is most likely using the non-parallel HDF5 (as you suggest). If you are specifing CC=mpicc, can you provide the configure.log generated when you run configure? This will provide some insight as to what is going on. Also, can you confirm what version of netCDF you are trying to build?
