Could you please see what kind of file ncdump thinks it is and send us the output from running ncdump -k wrfconv.nc (assuming the output from nccopy is a file is named "wrfconv.nc"). If wrfconv.nc is the output from nccopy, it can't be an hdf4 file, because nccopy can't write hdf4 files.
