When you built the HDF5 libraries and installed them, there was probably a file named lib/libhdf5.settings installed along with the libraries. Please check the setting for CPPFLAGS. Ours says: CPPFLAGS: -D_FILE_OFFSET_BITS=64 If yours HDF5 was not built with this macro defined, you will need to build it again.
