[netCDF #NBS-392373]: libnetcdf.so should be linked with -lhdf5_hl -lhdf5 when --enable-netcdf-4

Your guess about libtool sounds very likely.

As for your second issue, Ed informs me that it
will be addressed in a major library handling revision,
but it will have to wait until after the 4.1 release.
