Hmmm, the 3.6.2 snapshot builds for me fine under cygwin. Why don't you try it 
and tell me if it works for you:

http://www.unidata.ucar.edu/software/netcdf/builds/snapshot/

I am working on cygwin testing today, as a matter of fact...
