Take a look here: http://www.unidata.ucar.edu/software/netcdf/docs/faq.html#compression Seems that there is an internal method available with 3.3.1, but this is not supported by Unidata (however it looks like a good idea!) As you note, netCDF-4 supports compression on a per-variable basis. We await HDF5 1.8.0 beta to release our beta.
