You need to set some environment variables before you run the "configure" script, as described in the INSTALL document that comes with netCDF or the more up-to-date INSTALL document at http://www.unidata.ucar.edu/staff/russ/netcdf/INSTALL which also explains how to set environment variables. In particular, for HP platforms, you should at least set CPPFLAGS="-D_HPUX_SOURCE -DNDEBUG" FFLAGS="-O3 -w" before rerunning the configure script.
