For a definitive answer, contact the NCSA developers of this implementation,
but I don't think the current implementation supports multiple netCDF
objects in one HDF file. If it did, there would have to be some way to
specify to ncopen() which of the multiple netCDF objects you wanted to open
in a file, and currently the ncopen() function as implement4ed on HDF has no
parameter or syntax for this, as far as I know.

No, SSESCO only makes their software available commercially, as far as I
know.
If you need freely available software, you might also check out Envision,
described at
http://sslab.colorado.edu:2222/projects/Envision_toc.html
It implements an abstraction that permits accessing a multi-file collection
of netCDF datasets as if it were only one file.
