Dan,

Here is an item that might possibly keep forcing your
IDV back into 2D mode. 

If you once started the IDV and it was forced
into 2D by not finding Java3D code, then in future it will
always start up in 2D mode until you use main menu choice
Edit->User Preferences->Displays tab, and click on the check
box "Use 3D Display if possible."
