Dongyu, If you downloaded a binary distribution of GEMPAK, then there are no Makefiles because the distribution is already built. All you have to do is edit the Gemenviron file. For more instructions, see the README files for the appropriate binary installation as found on the Unidata web portal site. If you want to build the GEMPAK distribution locally, download the source code tarfile.
