No, you should be able to chunk just one variable, and I know that works as I have done it. However, if you're using nccopy to chunk variables, then the chunking is specified in terms of dimensions, so all variables using any of the dimensions mentioned will be chunked, but others left contiguous. It's possible there's a bug that results in the symptoms you're reporting. Do you have a small example that demonstrates the problem that we could use to reproduce it here?
