How do netcdf files differ from the previous version? netCDF-4 files are different from netCDF-3 "classic" files, in that they use HDF5 as the storage layer. NetCDF-4 alos supports an "enhanced data model", compression, and other new features. It's possible that the tool you're using would work if it is recompiled and relinked to a recent version of the netCDF-4 library, such as netCDF-4.1.3. That's the intention if the data uses the "netCDF-4 classic model" format.
