I recommend using the latest version available, netCDF-4.1.2, and if you only want netCDF-3 capabilities, build it with the configure option --disable-netcdf-4. Also if you have no need for the OPeNDAP remote access client now built into the library even for netCDF-3 data, you can also use the configure option --disable-dap. That will get you all the bug fixes in netCDF-3.6.3 as well as others for netCDF-3 that are only available in the netCDF-4 source distribution. The new version has been extensively tested, and even builds easily on cygwin platforms.
