The config.log output looks fine, and is not enough to diagnose the
problem you are seeing. Could you please provide the information
listed here:
http://www.unidata.ucar.edu/netcdf/docs/netcdf-install/Reporting-Problems.html
Alternatively, for netCDF-4.1.1 please note this new instruction:
If you want to use the HDF5 storage format with netCDF-4.1.1, you
must have the HDF5 1.8.5-patch1 release. (Don't use the later HDF5
1.8.6 release with netCDF-4.1.1 or netCDF-4.1.2-beta1, because a
problem with those combinations prevents a successful build. You can
use HDF5 1.8.6 with netCDF-4.1.2-beta2 or later.) You must also have
the zlib compression library, version 1.2.3 (or better). Both of
these packages are available from the netCDF-4 ftp site at
ftp://ftp.unidata.ucar.edu/pub/netcdf/netcdf-4.
