Whether you use netCDF-3.6.2 (the latest stable release) or netCDF-4.0-beta1 (the current beta release) is up to you. If you are not interested in any of the netCDF-4 features, then probably you want 3.6.2. I believe NCO will work with either, but I am not sure about that. Both netCDF-3.6.2 and the netCDF-4 snapshot release build and test cleanly under cygwin.
