Hi Sachin,

Maybe this is the result of a simple typing error, specifying "FC=ifot" instead 
of "FC=ifort", since that's what you reported doing:

  $ CC=gcc FC=ifot F90=ifort CPPFLAGS="-DNDEBUG -DpgiFortran" FFLAGS="-g -O2 
-mp" ./configure --prefix=/usr/local/netcdf/ifort

Try FC=ifort and see if it makes a difference.
