Can you please try to build again, this time with the daily snapshot of the 3.6.2 beta release? You can find it here: ftp://ftp.unidata.ucar.edu/pub/netcdf/snapshot/netcdf-3.6.2-beta6.tar.gz I believe this will build for you without those errors.
