The problem is that the dislay does not get added to the window until it has data. Transparency is dependent on the order in which displays are added (last one will be transparent). In your case, it sounds like the radar gets added before the background, so transparency no longer works. This was fixed in 1.3b2 for Level III radar and satellite imagery by adding in dummy data immediately and not waiting for the server. We'll look at doing this for all displays. Also, in 1.3b2, you can use the View->To Front menu option to bring the radar to the front (which removes and re-adds the display), thereby enabling transparency.
