Runtime configuration for binary installations are covered on the GEMPAK installation instructions page located at http://www.unidata.ucar.edu/software/gempak/GEMPAK/Install_GEMPAK.html#runtime Check out this page and see go through the instructions - you will have to setup local data directories and decoders in addition to configuring your environmental variables by sourcing Gemenviron.
