Bill,
It depends on the format of the data that you find. For most data
(grib, nexrad, satellite etc) it doesn't make a difference. For 
surface and upperair observations, in order to decode, the GEMPAK decoders
will be expecting to find the FOS or AFOS sequences in the data
in order to obtain a complete bulletin. If your source has stripped
those characters out, you'd have to recreate them (see the GEMPAK support 
archives
for discussion on decoding data from other sources by adding the ZCZC...NNNN
or FOS sequences).
