What datasets were you seeing that were showing some inconsistency? In order for the data to load properly you need both the data in the hdf5 dirs and the databases (which is why you backed both them up). But if one of them is missing some data, then it won't load (but could appear like its there) - I'm guessing that is maybe what happened.
